You can do the stages in the order you want; it doesn't change any dialogue. However, the scenes that occur after returning to the main area are always in the same order, even if you get a B rank, resulting in no scene, and an A rank later; there will be no skipping.

Accessing a terminal at the end of a stage again will just repeat your results.
